Riddler, Two-Face, and Klarion are great villains on DC's side. For Marvel, I like Loki, Electro, and Annihilus. Oh, and Whirlwind! Because wind.
Mewtwo was actually pretty badass considering it was a pokemon movie. He also had a pretty decent background story.

Discord is awesome. Outside of FiM: Crona (Soul Eater), Riful (and the true antagonists in the world of Claymore), Itachi (Naruto), Sechs (original run of Battle Angel Alita).
Spoiler: Possible Lorax film spoiler The Once-ler from The Lorax. He may not seem like a bad guy, but to not give any spoilers away, watch the film. Killer Croc, Batman. Just a boss. Look at him. How can you not think that's totally awesome? Boba Fett, Star Wars. Nobody ever better forget this guy. And of course Queen Chrysalis. In my opinion, the best of the My Little Pony villains, maybe moreso when she was disguised as Cadence, but she definitely is on my list.
