The ship will absorb as much power as it can, before it overloads and detonates on Apophis' head or where it lands on him. Not to mention speeding up the ship's fall and that much metal falling on something should do some damage as well.
Yes and no. They are deactivated but they will absorb energy due to their crystalline impulse matrices, a key part of them, and as such they'll act as part of the "battery" effect. The Council also put something else into the effect that'll help the Council but I cannot tell you what it is.
