So, this thing: I'm calling it now. It contains the still-beating heart of Davy Jones. Seriously though, if it just contains new elements of harmony, or something of a similar nature, it'll be the weakest plot device in the history of plot devices. :v
My guess is that the keys are specific to each of the Mane Six, and each pony will only be able to find her key after learning some character specific life lesson, a lesson that will strengthen her friendship with the others. At the end of the season, when all the keys have been gathered, they will open the box to find it empty. They will then be fed some line about how their friendship is the real treasure, journey not destination, blah blah blah.
It's a bomb. All six keys in the first half of the finale. Disarming it is the second half. If they fail, the moon will fall to Equestria. Also, Luna did it. She is solely responsible for it's existence.:Trollestia: And then Carrot top comes on screen, does a little dance, and everyone goes "Oh, Carrot Head." officially making the name canon, but the wrong name. because Hasbro.
It's a magical thing and once they open the chest all of the mane six become alicorns. No **** that, all ponies become alicorns. Sweetie Belle alicorn! Vinyl Scratch alicorn. Derpy alicorn. This will set way for equal rights for everypony, which will lead to democracy and the inevitable downfall of Equestria. Seriously though (no I want mane six alicorns) it's probably either new elements, a life lesson, or something that's going to lead to the next seasons plot (like another chest!!!). I think I know what I'm writing a fanfic about now >.<

Inside the chest is a seed that will allow them to grow another Tree of Harmony somewhere else. Then Season 5 Will be about them exploring the rest of the world to find a place that really needs that tree.
A few ideas: - A relic lost by Starswirl the Bearded which drove him mad and turned him into Discord. - Some kind of super element that endows the mane 6 with the same powers as the EOH but without needing the necklaces and crown. - There is nothing in the box. The box itself turns out to be the Continuum Transfunctioner. - Season 4 on DVD! - Another friggin' key! :Trollestia: Spoiler: Or... ...it could be more of this crap!!!
