I can speak from experience that being shy is natural. It depends on how well you intermingle with others and whether or not you are willing. Take me, as an example. I generally can intermingle with people, but am a hairsbreadth from socially awkward. Because of that one fact, I tend to shy away from others, even though I intermingle just fine. Fluttershy's case probably is similar, as she seems to be able to hold a conversation decently and she tends to avoid others (thus the cottage outside of town). So take my lengthy explanation, or this one: Lauren Faust thought it would be cute, and Chuck Norris agreed.

Shes kind and isnt much of a outgoing person like Pinkie but is sweet and graceful like rarity i think that why rarity and her are best friends to be more out going because Rarity gets lots of customers but i dont know im going on about 3 hours of sleep so please forgive me

By the Gods of Asgard! You're right! Anyways, she's always felt like she's less than anyone else, she was laughed at in flight school, it also seems to make her capable of connecting better with animals. So that combined with the name Fluttershy has created an incredibly adorable, huggable, pony.
I like this explanation the best!!! No seriously though, I tend to agree with the theory that she's worried about what other ponies will think, and that can very easily stem from being picked on.
Flutter is shy because of the string theory. Fluttershy is not a cat. Cats like string. Fluttershy does not like string. Fluttershy is a tree. She likes tail extensions.
In the episode where you find out how the mane 6 got their cutie marks, they reveal how Fluttershy got hers. Fluttershy didn't fit in with everyone else, and didn't have anyone to relate to her. Yes, she had friends. But she was an outcast, as you saw other ponies make fun of her. I think shes shy because shes afraid other ponies won't accept her. But her friends help her to come out of her shell, and embrace herself. But really, its part of her nature to be gentle and quiet, as you have to be when working with animals.
I guess it's just how she is. Well, she's shy around ponies and I guess it's because she's more used to being with animals, taking care of them, than being around her..own kind. She's not as shy around animals when she's taking care of them and all. But if you insult her pony friends or do anything to hurt her, she'll get so pissed. (For example; Dragon Shy, that one episode where Fluttershy had to watch the Cutie Mark Crusaders) and yeah. I'm kind of like her, except I don't take care of animals lol. I'm shy but once you get to know me, I can be pretty loud. I just tend to keep to myself about how I feel and stuff, which Fluttershy does sometimes, I believe. And sjanhfsj I'm rambling now, sorry. But I guess with Fluttershy, it just depends who she's around.
Look at the episode Cutie Mark Chronicles. It depicts that Fluttershy has had bad experiences since she was small, for who knows how long. This means it may be a major factor.
It's most likely just a trait. I'm incredibly reserved, that doesn't necessarily mean I've been ordered to say nothing for the first few years of my life.
Possibly that before even the scene in that episode, she had been more split off already, and that the pressure she was under wasn't helping much at all. And then may have gradually led to her becoming even more shy. Then as she made new friends, the shyness started to become less antisocial and more of just a reluctance to meet people and be noticed or something. But i'm sticking with thats just her natural trait.
I've learned that every special gift comes with a quirk. With Rarity, her special gift is fashion, but in result, she fears getting dirty or anything downright rugged. Applejack is a born leader, but she sadly pushed herself too far, and often gets into trouble with her unbreakable tendency to work. Twilight Sparkle has a special gift of magic and intelligence, but in result, only seeing is believing with her. Which can be a person's monkey wrench. Rainbow Dash is a fantastic flier, but she feels uncomfortable and downright sick when she isn't. Pinkie Pie can party like the Jersey Shore, but she can never be taken seriously or treated as a superior. And with Fluttershy; she's great with animals, but cannot feel confidence or security around ponies of her own kind.
